A phylogenomic study of Scutellaria (Lamiaceae) based on chloroplast genomes and 272 nuclear single-copy genes.

Scutellaria L. is the second largest genus in Lamiaceae, including approximately 470 taxa in the world. Some members of this genus are economically important as their medicinal, ornamental, and aromatic value. The current classification system by Paton (1990), based on the morphological study, contains two subgenera, seven sections, two subsections, and 38 species groups (unofficial rank under the subsections) were included. In this study, we performed global phylogenomic studies using both chloroplast and nuclear genomes to understand the evolution and diversification of Scutellaria. The aims of this study were: 1) a comparison between molecular data and the current classification system, 2) re-examination of morphological characters in each subgroup recognized from the molecular studies, and 3) providing evidence for the future new classification system based on phylogenomic data. This study is based on global sampling with proper representatives of Scutellaria and genome-scale data, including 45 chloroplast genomes (150 kbp) and nuclear 272 loci (960 kbp). As a result, four major groups in Scutellaria are recognized that are highly supported in both chloroplast and nuclear phylogenetic trees. These groups are completely different from major groups in the current classification system: 1) subgenus Apeltanthus is a monophyletic group, but subgenus Scutellaria is a paraphyletic group, and 2) at the sectional level, only the monophyly of section Perilomia was confirmed, but not in other sections. In addition, the results confirmed the potential hybrid origins of many taxa in each major group, as both chloroplast and nuclear tree topologies are highly supported but conflict with each other. The result will provide the basis for a traditional new classification system in Scutellaria. Highly supported common major clades in both chloroplast and nuclear trees could be named by the concept of the phylogenetic classification, such as a clade of subgenus Apeltanthus.
