Genetic diversity and the population structure in Clausena excavata (Rutaceae). Clausena excavata Burm. f. is a perennial shrub distributed widely in Southeast Asia, an important medicinal plant in many countries. Simple sequence repeats markers were developed to examine the genetic diversity and the level of population differentiation of C. excavata. As a preliminary investigation, 96 samples were taken from five populations in Vietnam and Cambodia. We screened 713 potential SSR loci from next-generation sequence data and selected ten polymorphic markers. Is. Phu Quoc population in Vietnam showed lower levels of genetic diversity than the other populations. In contrast, mainland populations from Vietnam and Cambodia contain moderate to high levels of genetic diversity. An analysis of molecular variance showed that the variation within populations was higher than the variation between populations, suggesting that gene flows among populations are active. A principal coordinate's analysis of the alleles showed that the mainland Vietnam populations are separated from Cambodia and Is. Phu Quoc populations by the first axis and that Is. Phu Quoc population is separated from the other populations by a second axis. The composition of the alleles in Is. Phu Quoc population was similar alleles to in the Cambodian population. Consequently, the SSR markers developed in this study could be useful in the evaluation of genetic diversity and discrimination of C. excavata and origin.
